Should I be there during the bond clean?

No need. Most cleaners pick up keys, complete the job, and either drop keys to the agent or hand them back to you. Be available by phone in case the cleaner finds something outside scope (a very dirty oven, a missed carpet steam) and needs to confirm an add-on. Pay only after the scope is met.

What if the agent rejects the clean?

Calm steps. Ask for the rejection in writing, with the specific items the agent says fail the standard. Compare it against the scope on your bond clean invoice.
